So when i turn my z lead screws so the gantry is bottomed out my nozzle does not touch the plate …does this mean i have to raise my plate to meet the nozzle for my actual z height to work

Yes - usually it should be sufficient to use the four bed screws in order to raise the hot-bed. Each full turn will change 0.7mm.
In case that this is not sufficient, adjusting the nozzle position inside the heat-block will be necessary.
